Might be helpfull to tell witch joystick you use (software/drivers needed?). In case it is working in windows envirement, you might want to confirm or deny if you use more then one 'controler' as by default arma only allows one 'controler' (but there are work-arounds for that). OK, try set the one you intend to use in ArmA to joystick device #1 since ArmA currently doesn't support multiple joysticks.
