If you play as green and set them to be friends with everybody and shoot a blue guy, reds start shooting at you. Is this intended or a bug?

Do you have vehicle freelook enabled in game options? Disable it, if it is.

Tested again, still no difference. Am I doing something wrong? Changing it to loiter makes it circle, but shift click does nothing other than add waypoint for player also. http://www.youtube.com/watch?v=ZrxGbn_3UmQ

Shift clicking doesn't seem to be any different from just clicking. Just adds a waypoint for the player also.

Lock was swithced to [T] on DEV atleast, not sure if it's on stable yet.

Destroy, as in make the rotors vanish completely. -

It takes 7 shots from the MX to destroy main rotor completely on the MH-9, 5 shot for the tail rotor. Seems a bit low to me. -

Maybe your copilot took controls and crashed, accidentally or intentionally? Can you do that in multiplayer? Haven't flown in multiplayer yet so don't know.
