You call it elektrolyse in german, I don't know the english expression. I think that's the main issue - breaking up water into hydrogen and oxygen always needs (a little bit) more energy than combining the gases again produces (which is what the hydrogen engines do). Not to mention the loss through energy consumption by the propulsion system, the onboard electrics, etc. The only subs that have enough energy to use electrolysis are atomic subs - which is why they basically can stay submerged as long as their reactor's working and the food supply lasts.
